Maybe it has something to do with mating/feeding/nesting cycles that would be considered "cruel" to hunt them at the wrong time of year. (It's only kind to kill a squirrel 2 weeks out of the year.)

This was common where I grew up. People would send buckshot into each other's backs by accident or shoot their dogs.
I glanced at the article but didn't notice the allowed caliber. Was it a .22? Using anything with a shot round would make the squirrel inedible, if that's your bag. The problem with the consumption of squirrel is that you can get tularemia from them.
