For example
Michael Jackson's weird spoken intro to "I Just Can't Stop Loving You" was removed from the version of "Bad" that I picked up around 1990 and it is also absent from the more recent remaster.
The first couple of minutes of "Tales From Topographic Oceans" by Yes were never included in the first CD version nor the 90s remaster and it wasn't until the recent Rhino edition that those minutes are rightfully back in place
The sound effects at the start of "Rikki Don't Lose My Number" was removed from the version released on the "Citizen - Steely Dan" box set and also absent from some pressings of the "Pretzel Logic" album for a few years. It was reinstated with the 1999 remaster.

I remember "Size of a Cow" having a sort of "Wop bop a loo bop" ending when it was being played as a new single, but after it became a hit, never heard it again.

Chameleons - a brief backwards reprise of "Nostalgia" is on the end of the _Fan And The Bellow_ LP but not on the CD.
Not quite the same, but: XTC - the 10 second "Goodnight Sucker" on the 3D EP has never showed up on any of the myriad singles comps.

Oh, and the first time "Taste of Cindy" was issued, it was on a magazine freebie, where a sharp intake of breath before the vocal comes in is heard.
It was edited off the album. But that 0.2 of a second is VITAL!!!

I totally love that Jandek does this. It seems like such a lot of trouble - I mean, remastering isn't the same as going back into edit: actually going to the trouble of taking stuff out for a subsequent pressing indicates to me either 1) "this has been bugging me for a long, long time" or 2) "I am really really involved with the material," both of which are interesting to me

Heh, I was kinda being flip there. But I do like being able to hear original stuff that was later taken out.
I agree that it reveals an active interest on his part. As a listening experience it has a negligible effect on me, I couldn't even tell you which verse was missing. Another thing that got taken out on CD was a Mothers Of Invention reference, which is even more interesting from a Jandek perspective.

The first US Columbia CD pressing of the first Clash album omitted a few seconds of the drum-roll-intro to "I Fought the Law" (reinstated with 1999 remaster).
The original UK CD of the Kinks' Lola vs. Powerman and the Moneygoround omits the drumroll before "Top Of The Pops."
The Who's catalog is clogged with reissue omissions, mainly due to the remixes done by Jon Astley. He took way too many liberties on some of the records (Quadrophenia in particular is missing some small but memorable moments).

Are you referring to the country jam thing at the beginning of "Don't Go Back to Rockville"? They start this little dance thing and Michael says something like, "Oh come on now! You got it! HUH! In the mood." And then someone counts 1-2-3-[snare hit] and "Rockville" starts.
