Says a commenter on SongMeanings: Allow me to quote Ed Kowalczyk himself: "...the song "Freaks" from "Secret Samadhi," which was completely a song about random, abstract notions from the subconscious, not a message of any sort of weight." I think that settles the question of meaning nicely.
