Was going to recommend Massive Attack's Angel. Always thought the whole Mezzanine album had a really dark atmosphere. It's been years since I last heard it thou, might be tamer than I remember.
Mmm a tad overplayed by now but Ok Computer has some unnerving songs. I remember listening to it for the first time at night and the sequence from fitter happier into climbing up the walls made me reach for the lights.
Also Aphex Twin. Some of his songs might fall into the cartoon-ish side (eg "come to daddy") but he does know how to make some menacing music.

Maybe it's just me, having heard it too often, but for me personally this is in the 'cartoonish' category. It makes me snicker and smile (esp. "I'll tell you one thing, He's not building a playhouse for the children" and "enough formaldehyde to choke a horse", it's delivered so coyly). I kinda wish it *was* unsettling, but it's not.
