And actually, Wolverine turned out to be a Skrull way back when too.
"Xorn" is an excellent answer. That's why those Xorn retcons made no sense, the Skrulls didn't realize that Xorn was really Magneto.

How would you make sense of Xorn being Magneto if Magneto is alive?
I would prefer for the Xorn thing to be fixed whenever they have Scarlet Witch fix the Marvel Universe -- it's easily explained as her being horrified by what her father did, and doing what should could to fix the situation.

My friend Indy suggested that all Magneto appearances since Morrison have been carryover from House Of M: wishful thinking by Scarlet Witch subconsciously trying to put things right so her father could be a good guy again. This also explains why the Excalibur Genosha made no sense at all as a consistent world.
